Protect from scratches

The most common damage is self-inflicted: hard minerals like quartz and topaz scratch softer ones like fluorite, calcite, and selenite when they jostle together. Store specimens individually — in compartment boxes, wrapped in acid-free tissue, or in gem jars — rather than loose in a shared drawer. Support heavy pieces so delicate crystals aren't bearing the weight.

Light, humidity, and air

Some minerals fade in sunlight (amethyst, rose quartz, fluorite, celestite, many dyed stones), so display those away from windows. Others react to their environment: pyrite and some sulfides slowly decay in humid air, halite and selenite are harmed by moisture, and opal can craze if it dries out. A stable, moderate, dry environment suits most collections; a few pieces prefer sealed micro-cases.

Labels are part of the specimen

A mineral's locality — where it was found — is a core part of its scientific and collector value, and it's easily lost forever. Keep a numbered label with each piece recording its name, locality, and when/where you got it, and maintain a matching catalog (a simple spreadsheet works). A gorgeous specimen with no data is worth a fraction of the same piece with a documented origin.
